The next release of Mastodon (1.4) will contain various bug fixes, most notably making push notifications via WebSockets more robust, and adding polling as a fallback. We'll upgrade soon after the release comes out (with a slight safety distance), and we hope that this will fix the update issues some of you were experiencing.
